## Known Limitations

- GPU backends (CUDA, HIP, Vulkan) are framework-only (pre-compiled for compilation)
- MSA limited to ~10,000 sequences (streaming support planned)
- Profile HMMs limited to HMMER3 v3 format
- No distributed computing support (multi-node) yet
