# Alignment Issues Verification Report

## Issue #1: ⚠️ Soft-Clipping Not Implemented (REAL ISSUE)

**Severity**: 🟠 **MEDIUM** (Data Loss in Local Alignment)

### Problem Description

Smith-Waterman local alignment should generate soft-clipping operations in CIGAR strings when unaligned regions exist at sequence start/end.

**Current Behavior**:

**Expected SAM Output** (example):

### Root Cause

1. **Traceback doesn't track unaligned regions**
   ```rust

2. **CIGAR generation only handles aligned portion**
   - Assumes entire aligned_seq1 and aligned_seq2 are part of alignment
   - Doesn't distinguish clipped vs matched regions
   - No coordinate offset tracking

### Impact

- **SAM Format Non-Compliance**: Missing S (soft-clipping) operations
- **Data Loss**: Cannot reconstruct exact alignment coordinates
- **Downstream Tools**: BWA, samtools, GATK may misbehave without proper CIGAR
- **Bioinformatics Accuracy**: Position information lost for tail-ends

### Solution

Modify traceback to:
1. Track how many bases are clipped at start/end
2. Add SoftClip operations to CIGAR for unaligned regions
3. Calculate proper query_start (accounting for soft-clipping)

**Example Fix Pattern**:

## Issue #2: ⚠️ GPU Tiling Lacks Halo-Buffer Management (PARTIAL)

**Severity**: 🟡 **LOW-MEDIUM** (Only affects very large sequences with GPU tiling)

### Problem Description

When GPU tiling is used for very large sequences (>100K), adjacent tiles need overlapping "halo" regions to compute DP cells at tile boundaries.

**Current Implementation**:

The kernel mentions tile loading but lacks:
- Halo region allocation
- Boundary DP cell computation across tiles
- Overlap handling between tiles

### Root Cause

1. **Static 16×16 tile size** without halo specification
   ```c
   .shared .align 4 .b8 shared_mem[272];  // 16×17 = 272 bytes
   // No extra space for halo regions
   ```

2. **No inter-tile dependency management**
   - Each tile computed independently
   - No mechanism to fetch DP values from adjacent tiles
   - Boundary cells (at tile edges) may use incorrect dependency values

### Impact

- **Only Affects**: Sequences >100K where GPU tiling is enabled
- **Symptom**: Incorrect alignments at tile boundaries
- **Likelihood**: Low (most sequences <100K)
- **Detection**: Alignment score discontinuities at tile boundaries

### Current Workaround

```rust

```

The code defaults to smaller batches for safety.

### Solution

For production tiling support:
1. Allocate extended shared memory with halo padding
2. Load boundary DP values from adjacent tile results
3. Synchronize before computing wall cells

## Issue #3: ⚠️ SIMD Underflow for Low-Identity (NOT A PROBLEM)

**Severity**: ✅ **NO ISSUE** (Correct Implementation)

### Analysis

The code correctly handles underflow:

```

This is **correct for Smith-Waterman**:
- Local alignment must floor scores at 0 (guarantees local alignment)
- Low-identity sequences naturally produce all-0 DP table
- This is not a bug - it's intended behavior

**Example**: Queries with no homology should have 0 local score (no alignment found).

- Modify traceback functions to track clipped bases
- Add soft-clip CIGAR operation generation
- Update AlignmentResult with start/end offsets

**Effort**: Medium (2-4 hours)

### Priority 2: GPU Halo-Buffer (v0.9.0, Optional)

**Required for**:
- Supporting sequences >1MB on GPU
- Tiled DP performance
- Large-scale genomic pipelines

**Defer if**:
- Sequences consistently <100K
- Most users run on CPU or single-tile GPU

**Effort**: Medium (3-6 hours)

### Priority 3: SIMD Underflow (None)

**Status**: ✅ No action needed - correctly implemented

## Test Coverage Impact

Current tests (247/247 passing) do NOT catch soft-clipping issue because:
1. Tests use short sequences where clipping isn't necessary
2. CIGAR validation doesn't check for soft-clips
3. No SAM format roundtrip testing

**Recommended New Tests**:
