Canonical per-layer coordinates for one atom, ready for the #1096 transport ladder integration.
The caller owns extraction from the SAE fit: layers[i], coords[i], and
topologies[i] describe the same atom at the same layer. This type keeps
that extraction outside dictionary_report so the core certificate can be
wired without reaching into SaeManifoldTerm.
