Orchestration pipeline for the Structural Divergence Indexer. Owns filesystem access, clock, and atomic snapshot writes.

Exposes Pipeline::snapshot(&Path) — the five-stage sequential pipeline (parsing → graph → detection → patterns → snapshot/delta).
