```
---
## 3. Command Reference
### 3.1 watch Command
**Syntax:**
```bash
magellan watch --root <DIR> --db <FILE> [--debounce-ms <N>] [--status]
```
**Required Arguments:**
| `--root <DIR>` | Path | Directory to watch recursively. Must exist. |
| `--db <FILE>` | Path | Path to sqlitegraph database. Created if doesn't exist. |
**Optional Arguments:**
| `--debounce-ms <N>` | Integer | 500 | Debounce delay in milliseconds. |
| `--status` | Flag | - | Print counts and exit immediately. |
### 3.2 Exit Codes
| 0 | Success |
| 1 | Error (see stderr for details) |
### 3.3 Environment Variables
| `RUST_LOG` | Enable debug logging (e.g., `RUST_LOG=debug`) |
| `MAGELLAN_DB_PATH` | Default database path (if not specified) |
---
## 4. Operational Modes
### 4.1 Watch Mode (Default)
**Purpose:** Continuous indexing of file changes
**Behavior:**
1. Opens database (creates if needed)
2. Starts filesystem watcher
3. Processes events forever until signal
4. Logs each indexed file
**Example:**
```bash
magellan watch --root ./src --db ./cache/magellan.db
```
**Output:**
```
Magellan watching: ./src
Database: ./cache/magellan.db
MODIFY src/lib.rs symbols=5 refs=2
CREATE src/new.rs symbols=1 refs=0
DELETE src/old.rs
```
### 4.2 Status Mode
**Purpose:** Query database statistics
**Behavior:**
1. Opens database
2. Counts files, symbols, references
3. Prints counts
4. Exits immediately
**Example:**
```bash
magellan watch --root . --db ./magellan.db --status
```
**Output:**
```
files: 42
symbols: 387
references: 1241
```
### 4.3 One-Shot Mode (Advanced)
**Purpose:** Index files without watching
**Method:**
1. Start Magellan in watch mode
2. Touch files to trigger indexing
3. Send SIGTERM after indexing complete
**Example:**
```bash
# Start watcher
magellan watch --root . --db ./magellan.db &
WATCHER_PID=$!
# Trigger indexing by touching files
find . -name "*.rs" -exec touch {} +
# Wait and stop
sleep 2
kill $WATCHER_PID
```
---
## 5. Database Schema
### 5.1 Node Types
**File Node:**
```json
{
"path": "/absolute/path/to/file.rs",
"hash": "sha256:abc123..."
}
```
**Symbol Node:**
```json
{
"name": "function_name",
"byte_end": 2048
}
```
**Reference Node:**
```json
{
"file": "/absolute/path/to/file.rs",
"byte_start": 1536,
"byte_end": 1548
}
```
### 5.2 Edge Types
| `DEFINES` | File | Symbol | File defines this symbol |
| `REFERENCES` | Reference | Symbol | Reference refers to this symbol |
### 5.3 Query Examples
**Using SQLite directly:**
```sql
-- Find all symbols in a file
SELECT n.data FROM nodes n
JOIN edges e ON e.target_id = n.id
WHERE e.kind = 'DEFINES'
AND n.kind = 'File'
AND json_extract(n.data, '$.path') = '/path/to/file.rs';
-- Count references per symbol
SELECT
json_extract(s.data, '$.name') as symbol_name,
COUNT(*) as ref_count
FROM nodes s
JOIN edges e ON e.target_id = s.id
WHERE s.kind = 'Symbol'
GROUP BY symbol_name
ORDER BY ref_count DESC;
```
**Using Rust API:**
```rust
use magellan::CodeGraph;
let mut graph = CodeGraph::open("magellan.db")?;
// Get symbols in file
let symbols = graph.symbols_in_file("/path/to/file.rs")?;
// Get references to symbol
let symbol_id = graph.symbol_id_by_name("/path/to/file.rs", "foo")??;
let refs = graph.references_to_symbol(symbol_id)?;
// Count all entities
let file_count = graph.count_files()?;
let symbol_count = graph.count_symbols()?;
let ref_count = graph.count_references()?;
```
---
## 6. Error Handling
### 6.1 Error Messages
**Permission Denied:**
```
ERROR /path/to/file.rs Permission denied (os error 13)
```
- **Cause:** File is not readable by current user
- **Action:** Check file permissions (`chmod 644 file.rs`)
- **Impact:** File is skipped, other files continue processing
**Syntax Error:**
```
(no message - file silently skipped)
```
- **Cause:** Invalid Rust syntax
- **Action:** Fix syntax errors in source file
- **Impact:** No symbols extracted from malformed file
**Database Locked:**
```
Error: Database is locked
```
- **Cause:** Another process has database open
- **Action:** Ensure only one Magellan instance runs per database
- **Impact:** Magellan exits, database remains consistent
### 6.2 Error Recovery
**Automatic Recovery:**
- File read errors → Log and continue
- Parse errors → Skip file, continue watching
- Database write errors → Exit (requires manual intervention)
- Signal received → Clean shutdown
**Manual Recovery:**
```bash
# Check database integrity
sqlite3 magellan.db "PRAGMA integrity_check;"
# Rebuild from scratch (if needed)
rm magellan.db
magellan watch --root . --db magellan.db &
```
### 6.3 Common Issues
**Issue: Files not being indexed**
```bash
# Check file extension (must be .rs)
ls -la /path/to/watched/dir/
# Check Magellan is running
# Check database is being written
ls -lh magellan.db
```
**Issue: High CPU usage**
```bash
# Reduce polling frequency
magellan watch --root . --db magellan.db --debounce-ms 2000
# Or reduce number of watched files
# Move non-Rust files outside watched directory
```
**Issue: Database grows too large**
```bash
# Check database size
du -h magellan.db
# Count entities
magellan watch --root . --db magellan.db --status
# Vacuum database
sqlite3 magellan.db "VACUUM;"
```
---
## 7. Performance Tuning
### 7.1 Debounce Delay
**Trade-off:**
- **Low (50-100ms):** Responsive, high CPU usage
- **Medium (500ms):** Balanced (default)
- **High (2000ms):** Efficient, delayed indexing
**Tuning:**
```bash
# Fast response (dev environment)
magellan watch --root . --db magellan.db --debounce-ms 100
# Efficient (production, large projects)
magellan watch --root . --db magellan.db --debounce-ms 2000
```
### 7.2 File Filtering
**Current Limitation:** Only `.rs` files are processed
**Workaround for multiple extensions:**
```bash
# Watch multiple directories
magellan watch --root ./src --db ./magellan.db &
magellan watch --root ./examples --db ./magellan-examples.db &
```
### 7.3 Database Optimization
**Vacuum Periodically:**
```bash
# Once per week for active projects
sqlite3 magellan.db "VACUUM; ANALYZE;"
```
**Monitor Database Size:**
```bash
# Check size
du -h magellan.db
# Estimate entities
magellan watch --root . --db magellan.db --status
```
### 7.4 Resource Limits
**Memory:**
- Base: ~50MB RSS
- Per 1000 files: ~10MB
- Recommended limit: 1GB
**Disk I/O:**
- Per file: ~2-5KB write
- 1000 files: ~5MB write
- SSD recommended for large projects
**CPU:**
- Idle: <1%
- Indexing: 10-25% (single core)
- Single-threaded (no parallelism)
---
## 8. Troubleshooting
### 8.1 Diagnostic Commands
```bash
# Check if Magellan is running
# Check what files are being watched
# Check database locks
sqlite3 magellan.db "PRAGMA database_list;"
# Test watcher manually
strace -e trace=inotify_add_watch,read magellan watch --root . --db test.db
```
### 8.2 Debug Mode
```bash
# Enable debug logging
RUST_LOG=debug magellan watch --root . --db magellan.db
# Trace system calls
strace -o magellan.trace magellan watch --root . --db magellan.db
# Profile with perf
perf record -g magellan watch --root . --db magellan.db
perf report
```
### 8.3 Common Solutions
**Magellan exits immediately:**
```bash
# Check args
magellan watch --root . --db ./magellan.db # Missing & for background
# Check directory exists
ls -la ./watched/dir
# Check permissions
touch ./watched/dir/test.rs
```
**Symbols not appearing:**
```bash
# Verify file extension
find ./watched/dir -name "*.rs"
# Check file is valid Rust
rustc --crate-type lib ./watched/dir/file.rs
# Check database
sqlite3 magellan.db "SELECT COUNT(*) FROM nodes WHERE kind = 'Symbol';"
```
**High memory usage:**
```bash
# Check database size
du -h magellan.db
# Vacuum database
sqlite3 magellan.db "VACUUM;"
# Reindex from scratch
rm magellan.db
magellan watch --root . --db magellan.db
```
---
## 9. Integration Examples
"tasks": {
"index": {
"command": "magellan",
"args": ["watch", "--root", "${workspaceFolder}", "--db", "${workspaceFolder}/magellan.db"],
"isBackground": true
}
}
}
```
### 9.3 Monitoring Integration
**Prometheus Exporter (Example):**
```bash
# Simple HTTP endpoint
while true; do
STATUS=$(magellan watch --root . --db magellan.db --status)
REFS=$(echo "$STATUS" | grep references | awk '{print $2}')
cat <<EOF > /metrics
magellan_files $FILES
magellan_symbols $SYMBOLS
magellan_references $REFS
EOF
sleep 60
done
```
### 9.4 Backup Strategy
```bash
# Backup script
#!/bin/bash
DB_PATH="/data/magellan.db"
BACKUP_DIR="/backup/magellan"
DATE=$(date +%Y%m%d_%H%M%S)
# Stop Magellan
killall magellan
sleep 2
# Backup database
cp $DB_PATH $BACKUP_DIR/magellan_$DATE.db
# Compress
gzip $BACKUP_DIR/magellan_$DATE.db
# Restart Magellan
magellan watch --root /src --db $DB_PATH &
# Cleanup old backups (keep 30 days)
find $BACKUP_DIR -name "magellan_*.db.gz" -mtime +30 -delete
```
---
## 10. Security Considerations
### 10.1 File Permissions
**Recommended:**
```bash
# Database directory: 700 (owner only)
chmod 700 /path/to/db/dir
# Database file: 600 (owner read/write)
chmod 600 /path/to/magellan.db
# Watched directories: 755 (readable by all)
chmod 755 /path/to/watched/dir
```
### 10.2 Process Isolation
**Dedicated User:**
```bash
# Create magellan user
sudo useradd -r -s /bin/false magellan
# Run as dedicated user
sudo -u magellan magellan watch --root /src --db /data/magellan.db
```
**Systemd Service:**
```ini
[Unit]
Description=Magellan Codebase Mapper
After=network.target
[Service]
Type=simple
User=magellan
Group=magellan
WorkingDirectory=/workspace
ExecStart=/usr/local/bin/magellan watch --root /workspace --db /data/magellan.db
Restart=on-failure
RestartSec=5s
[Install]
WantedBy=multi-user.target
```
### 10.3 Resource Limits
**Systemd Configuration:**
```ini
[Service]
# Memory limits
MemoryMax=1G
MemorySwapMax=0
# CPU limits
CPUQuota=50%
# File descriptors
LimitNOFILE=4096
# Timeout
TimeoutStopSec=10s
```
### 10.4 Network Security
**Current Status:** Magellan does NOT open network ports
**Future Considerations:**
- If adding HTTP API, use Unix socket instead
- Restrict database file permissions
- Validate file paths (prevent path traversal)
