User-facing counts produced by the isoform reconstruction stage.

The GTF is the complete per-circRNA audit output: every circRNA has one rank 1 major record. FASTA is stricter and contains only sequence-ready isoforms, so both counts remain visible to distinguish “reconstructed structure exists” from “trusted sequence was emitted”.

Sequence records written to <prefix>.isoforms.fa.
