Parse user input into a structured query, optionally with an explicit repo URL.

This is the main entry point for parsing CLI input. It handles:

• GitHub URLs (issues, PRs, commits, files)
• Local queries (commit hashes, tags, file paths)
• Explicit repo + query combinations via the -r flag
