Absolute paths of files with uncommitted changes (staged, unstaged or
untracked) anywhere in the repository containing dir.
Used by scan --fix to refuse rewriting a dirty tree unless --allow-dirty.
Renames are reported under their new name; deletions are excluded since there
is no file left to rewrite.
