Bring the store up to date with the repository it was built from: the
commits since the marker, then the working tree where it differs from
HEAD.
The second half is what a plain ingest-git cannot do. Its working-tree
pass only visits the paths the commits touched, so a file edited and not
yet committed keeps whatever the graph last recorded about it. A hook that
runs on every commit wants the uncommitted remainder refreshed too.
