Loads inputs, runs Scan1 -> Scan2 -> Summary, and writes outputs.
The current ciri entry keeps the historical direct CIRI3-style arguments
instead of forcing a detect subcommand. After Summary finishes, the CLI now
always performs the read-level circRNA segments pass that feeds future
full-length reconstruction.
